I ran the "chkdsk c: /F" again and got the following results:
The type of the file system is NTFS.
WARNING! F parameter not specified.
Running CHKDSK in read-only mode.
CHKDSK is verifying files (stage 1 of 3)...
CHKDSK is verifying indexes (stage 2 of 3)...
Deleting index entry wayned@ehow[2].txt in index $I30 of file 111137.
Deleting index entry BINCLE~1.COM in index $I30 of file 123391.
Errors found. CHKDSK cannot continue in read-only mode.
Again it shows errors! What next?

FYI - a year ago I had a major hard drive failure. I bought a copy of SPINRITE to try and salvage the drive (I couldn't). Anyway, I ran a level 2 SPINRITE scan on my c-drive this morning and it found nothing wrong. I then ran the chkdsk regimen that you outlined.
Here is the result:

Deleting index entry {9485C9E2-7D26-11DE-95F2-0011439ED72D}.dat in index $I30 of file 121479.
Deleting index entry {9485C~1.DAT in index $I30 of file 121479.
Errors found. CHKDSK cannot continue in read-only mode.
As you can see it still shows drive errors.

I think you are at the beginning of another Hard Drive failure.
It seems to be having trouble with the Master File Table.
If it were mine, I would copy off any critical files onto CD or DVD right away.
Then I would buy a "Retail Boxed" copy of a replacement Hard Drive (it will have a CD with a drive copy utility and a set of instructions in the box). If you can, I would use the new cable supplied instead of the old one in the final installation.
There is always a possibility of some kind of failure in the motherboard that, at some time or other, writes errors through the IDE or SATA port. But, if there is no sign of overheating, the odds are heavily in favor of the HD being the failure point, since it's mechanical.
I don't think you have any malware on your system.
